With some complex shapes, sometimes the W command then 'difference'
produces weird results. Any advice to get best results?

What I tried was starting with a cube, then hit the fractal subdivide a
few times to make a jaggedy rock shape, then try to subtract a regular
geometric shape from this to make a rock with some bits carved out
of it. But the result was a bit weird, faces missing, some bits missing etc.

any help will be appreciated.
