I'm going to assume that your island already has 2 materials assigned to it, one for the island and one for the grass. I had another thought on this because I'm not sure if collision margin is what you're looking for. Just took a sec to test something out with this and it appears that turning shaders on/off works only when 1 scene is on screen. Setting the shader mode on or off seems to have no effect when displaying multiple scenes, that is overlay and background scenes.

To answer your first question the Empty serves as a place holder. An Empty, to the best of my knowledge, only holds data relating to position, rotation and scale. Perhaps if you place an 'Empty' below the cube and add an 'Edit Object' 'Track To' actuator to the cube so that it always faces the Empty. Since the cube is off-center from the wheel it'll be moving along what looks like the Y-axis so you'll want to move the Empty so that it is always under the cube...

Hmm, that's strange. Does anyone know if this will be changing in a later release, 2.6 perhaps. In 2.49 restarting the game or scene was not necessary. is the Rasterizer.setGLSLMaterialSetting python function not working in 2.56 yet? I had been using it in 2.49, but in 2.56 it doesn't seem to work. When running the game engine and then clicking the option that enables/disables shaders the game pauses for a moment, but the shaders are never disabled...
