How many vertices are you talking about? -- Ie would it be impractical to triangulate them by hand? If not, check out http://www.qhull.org/ which can perform delauany triangulation on large data sets, and might also put the resulting surface into a format more easily imported into blender.

Bug/strange problem with PLY export

PLY export appears to function differently when called from Object mode verses Edit mode. As an example I took the default box, deleted to adjacent vertices and then exported to PLY, first from Edit mode and then from Object mode.
