You should try downloading Alpha 1 (2.51.0) to see if this helps with any of these. #1 Rotating objects (90° etc) seems normal to me. #2 Rather simple imported .obj's are showing in my outliner; didn't try any complex ones though. #4 In object mode select Object > Transform > Geometry to Orgin, etc....

Edit: Hmm, ive looked through that wikibook and i cant say i find it peticularily useful, most of the noob to pro stuff isnt very good, some of it isnt even there, theres no images with the tutorials (im a visual learner), this is the biggest thing holding me back from really getting into blender, ...

Cool script. Alternatively, you can select the camera you want to move, then adjust your viewport until it is where you want the camera to be, then press CTRL+ALT+NUMPAD 0 (or choose "View, Align View, Align Active Camera to View" from the 3D View header).

The M KEY is used to Move an object between layers. Where did you read that the End KEY does this?

Yeah, the "automatic" method described would look very mechanical and unrealistic. Perhaps it could give you a base to start with, and then tweaked from there.
