Basically, the .blend format is just a binary dump of what blender stores in memory while running (with a few bits removed of course). There is a document that describes the SDNA - the system of structs that gets saved in a .blend file. You can find a link to it from the Infocenter part of this page...

Your best bet would be to write a python script, modifying the lists of mesh-data provided by the api as you see fit. Take a look at the Mesh module of the python api an also some other python scripts in blender for reference.

I'm not sure whether this will help you, but disable the following things for your cursor drawing (operation-system settings):
- shadows under cursor
- custom cursor sets (any set of cursors that are not the default)

I think the edge lengths shown in edit mode show the lengths of the actual mesh geometry in the mesh datablock, while what you see is the mesh data altered by the object transforms.

1. I think those warnings are normal/harmless (I get them too). They should probably be addressed some time.

2. This sounds like a problem with your os settings. I can't help you with that, but might have to do with how keys are mapped, or something.
