Actually, I found out that doing a full scene update:

scene = Blender.Scene.getCurrent()
scene.update(1) # <- "1" forces a full update
seems to avoid the problem for the case where the exporter GUI covers the 3d view temporarily. I didn't bother to test the other case where there is no 3d view at all though. If you do want to test to see what windows are visible, take a look in the Window module for the "GetScreenInfo" function.
